Abstract

The evolution of technologies has unleashed a wealth of challenges by generating massive amount of data. Recently, biological data has increased exponentially, which has introduced several computational challenges. DNA short read alignment is an important problem in bioinformatics. The exponential growth in the number of short reads has increased the need for an ideal platform to accelerate the alignment process. Apache Spark is a cluster-computing framework that involves data parallelism and fault tolerance. In this article, we proposed a Spark-based algorithm to accelerate DNA short reads alignment problem, and it is called Spark-DNAligning. Spark-DNAligning exploits Apache Spark ’s performance optimizations such as broadcast variable, join after partitioning, caching, and in-memory computations. Spark-DNAligning is evaluated in term of performance by comparing it with SparkBWA tool and a MapReduce based algorithm called CloudBurst. All the experiments are conducted on Amazon Web Services (AWS). Results demonstrate that Spark-DNAligning outperforms both tools by providing a speedup in the range of 101–702 in aligning gigabytes of short reads to the human genome. Empirical evaluation reveals that Apache Spark offers promising solutions to DNA short reads alignment problem.

Abstract

Purpose

Automatic DNA-binding protein (DNA-BP) classification is now an essential proteomic technology. Unfortunately, many systems reported in the literature are tested on only one or two datasets/tasks. The purpose of this study is to create the most optimal and universal system for DNA-BP classification, one that performs competitively across several DNA-BP classification tasks.

Design/methodology/approach

Efficient DNA-BP classifier systems require the discovery of powerful protein representations and feature extraction methods. Experiments were performed that combined and compared descriptors extracted from state-of-the-art matrix/image protein representations. These descriptors were trained on separate support vector machines (SVMs) and evaluated. Convolutional neural networks with different parameter settings were fine-tuned on two matrix representations of proteins. Decisions were fused with the SVMs using the weighted sum rule and evaluated to experimentally derive the most powerful general-purpose DNA-BP classifier system.

Findings

The best ensemble proposed here produced comparable, if not superior, classification results on a broad and fair comparison with the literature across four different datasets representing a variety of DNA-BP classification tasks, thereby demonstrating both the power and generalizability of the proposed system.

Originality/value

Most DNA-BP methods proposed in the literature are only validated on one (rarely two) datasets/tasks. In this work, the authors report the performance of our general-purpose DNA-BP system on four datasets representing different DNA-BP classification tasks. The excellent results of the proposed best classifier system demonstrate the power of the proposed approach. These results can now be used for baseline comparisons by other researchers in the field.

Abstract

This article considers how digital technologies are informed by, and implicated in, the systematic and interlocking oppressions of colonialism, misogyny, and racism, all of which have been identified as root causes of the missing and murdered Indigenous women crisis in Canada. The authors consider how technology can facilitate multiple forms of violence against women including stalking and intimate partner violence, human trafficking, pornography and child abuse images, and online hate and harassment and note instances where Indigenous women and girls may be particularly vulnerable. The authors also explore some of the complexities related to police use of technology for investigatory purposes, touching on police use of social media and DNA technology. Without simplistically blaming technology, the authors argue that technology interacts with multiple factors in the complex historical, socio-cultural environment that incubates the national crisis of missing and murdered Indigenous women and girls. The article concludes with related questions that may be considered at the impending national inquiry.

Abstract

Purpose

The purpose of this study is to examine the extent to which dynamic network analysis (DNA), text mining and natural language processing (NLP) are helpful research tools in identifying the key actors in a complex international crisis. The study uses these tools to identify the key actors in the Syrian crisis as a case study to validate the proposed algorithm.

Design/methodology/approach

To achieve its main purpose, the study uses a collection of three methodologies, namely, DNA, text mining and NLP.

Findings

The results of the analysis show four key actors in the Syrian crisis, namely, Russia, the USA, Turkey and China. The results also reveal changes in their powerful positions from 2012 to 2016, which matches the changes that occurred in the real world. The matching between the findings of the proposed algorithm and the real world events that happened in Syria validate our proposed algorithm and proves that the algorithm can be used in identifying the key actors in complex international crises.

Originality/value

The importance of the study lies in two main points. It proposes a new algorithm that mixes NLP, network extraction from textual unstructured data and DNA to understand and monitor changes occurring in a complex international crisis. It applies the proposed algorithm on the Syrian crisis as a case study to identify the key actors and hence validate the proposed algorithm.

Purpose

Monocytes are a leukocytes’ subset that plays an important role in immunity. Protein kinase B (AKT) is involved in monocytes' survival, proliferation and differentiation. Using phorbol 12-myristate 13-acetate (PMA) as an inducer for cell line U937 differentiation into macrophage-like cells may be used as a model for cancer cell therapy or other biomedical research studies. The authors investigated the Akt1 signaling pathway's involvement with PMA as a differentiating agent and survival in the U937 cell line.

Design/methodology/approach

PMA was utilized to stimulate the differentiation of the U937 cell line into macrophage-like cells at a concentration of 10 nM. Akt1-phosphorylated Serine 473, Bad-phosphorylated Serine 136 and Caspase9-phosphorylated Serine 196 were tested by flow cytometry for the involvement of the Akt1 signaling pathway during differentiation in addition to the expression of CD14, CD206 and CD83. DNA cell cycle variation analysis was done using PI staining and cell viability and apoptosis detection using Annexin V and PI flow cytometry.

Findings

There was a decrease in phosphorylated Akt1 and Bad activation and an increase in Caspase9 activation, with an increase in surface markers CD14, CD206 and CD83 acquired by PMA-differentiated cells. DNA cell cycle analysis revealed cell accumulation in the G2/M phase and fewer cells in the S phase of PMA-induced U937. Apoptosis induction for Ly294002 or Wortmannin-inhibited cells and part of PMA-induced cells were detected.

Originality/value

These results may be used to create a model for biomedical research studies and advance the understanding of the mechanism involving differentiation of the U937 cell line.

Abstract

Purpose

Bacterial vaginosis (BV) is quite common and linked with serious public health issues such as premature delivery and spread of sexually transmitted infections. The study aims to identify different genital mycoplasmas (GM) in high vaginal swabs (HVS) from adult females in Bahrain.

Design/methodology/approach

In total, 401 HVS were collected and cultured on MYCOFAST® RevolutioN 2 test for identification and antibiotic susceptibility. Polymerase chain reaction (PCR) was performed for detection of Mycoplasma genitalium (Mg), Mycoplasma hominis (Mh) and Ureaplasma species. DNA-probe based detection for Gardnerella, Candida and Trichomonas was performed by BD Affirm Assay. Representative PCR amplicons were sequenced by Sanger sequencing.

Findings

In PCR, Ureaplasma sp. was the most common GM, followed by Mg and Mh; the prevalence being 21.2, 5.2 and 1.5%, respectively. On the contrary, 10.7% samples showed positivity for Ureaplasma urealyticum (Uu) and 1.7% for Mh in MYCOFAST® RevolutioN 2. The concordance rates between MYCOFAST® RevolutioN 2 and PCR for Mh and Ureaplasma sp. were 97.7 and 84%, respectively. Considering PCR as gold standard, sensitivity, specificity, positive predictive value, and negative predictive value of MYCOFAST® RevolutioN 2 were 33.3, 98.8, 28.6, 98.9 and 37.7, 96.5, 74.4, 85.2% for Mh and Ureaplasma sp., respectively. The Uu and Mh isolates showed antibiotic-resistance ranging from 53%–58% and 71%–86%, respectively.

Research limitations/implications

The prevalence of Ureaplasma sp. was high. Significant co-occurrence of GM was noticed with BV. MYCOFAST® RevolutioN 2 had lower detection-rate than PCR, so a combination is suggested for wider diagnostic coverage.

Practical implications

The research reflects on status of prevalence of GM in adult females in Bahrain, and their co-occurrence with bacterial vaginosis. Diagnostic approach with combination of tests is suggested for wider coverage. The research has epidemiologic, diagnostic, and therapeutic implications.

Originality/value

This is the first report from the Kingdom of Bahrain reflecting on burden of GM from this geographic location. The diagnostic efficacy of MYCOFAST® RevolutionN 2 test and polymerase chain reaction was evaluated for GM detection.

Abstract

Purpose

In tourism, it is a challenge to connect the commercial (economic) interests of the industry with the creation of social and environmental values along the principles of sustainability. The purpose of this paper is to develop a framework that can inspire businesses to use sustainability as a leading principle for their commercial activities, by means of expert consultation.

Design/methodology/approach

A study was conducted in which sustainability, foresight and business identity featured as the guiding concepts. Data were collected by means of expert consultation.

Findings

The study resulted in four scenarios for a sustainable tourism industry in 2040 which were framed by the key uncertainties driving this 2040 future. These scenarios offer a source of inspiration for tourism businesses to develop a proactive attitude and robust strategies for a sustainable yet competitive future. Subsequently, for each of the four business types (based on their identity or DNA) strategic questions were listed together with actionable strategic propositions with reference to sustainable development.

Research limitations/implications

Data were collected with a sample of partners in the European Tourism Futures Research Network (convenience sample).

Practical implications

The key strategic questions and actionable strategic propositions are presented for four different business styles that allow them to implement sustainability in a commercial way.

Originality/value

The connection between the core concepts of sustainability, foresight and business identity offers a novel approach to the field of sustainability.

Abstract

Purpose

ß-thalassemia is a hereditary disorder due to mutation in the ß-globin gene on chromosome 11. Out of 200 known ß-globin gene chain mutations recognized, it is better to identify the most common mutation in specific regions and ethnicity for cost-effective molecular diagnosis of this disorder. Therefore, this study aims to practice multiplex-amplification refractory mutation system (ARMS) PCR on patients with thalassemia in Khyber Pakhtunkhwa (KP) to investigate the most common mutations in the ß-globin chain gene.

Design/methodology/approach

Twenty-two individuals (patients, their parents and non-affected siblings) with signed consent were studied from six consanguineous families of ß-thalassemia. Blood samples were collected for DNA isolation. For the detection of mutations in the ß-globin gene, ARMS-PCR was used. The amplicon was visualized through 2% Agarose Gel.

Findings

The most common mutations among different ethnic groups in the study area residents were Fr 8-9 (+G) and IVS 1-5 (G> C). The prominent enhancing factors for ß-thalassemia are inter-family marriages and lack of awareness.

Practical implications

Multiplex ARMS_PCR is the most valuable technique for assessing multiple mutations in a single reaction tube.

Social implications

Due to extensively found ethnic and regional variations and a high rate of consanguinity, the Pashtun population has a great risk of mutations in their genome. Therefore, ARMS-PCR is a cost-effective mutational diagnostic strategy that can help to control disease burden.

Originality/value

Limited studies using ARMS-PCR for mutational analysis in the ß-globin gene are conducted. This study is unique as it targeted consanguineous families of KP Pakistan.

Abstract

Purpose

This systematic review examined the emerging threat of indoor and outdoor pollutants to public health in Latin America and the Caribbean (LAC).

Design/methodology/approach

Pollutants and pollution levels are becoming an increasing cause for concern within the LAC region, primarily because of the rapid increase in urbanization and the use of fossil fuels. The rise in indoor and outdoor air pollutants impacts public health, and there are limited regional studies on the impact of these pollutants and how they affect public health. A comprehensive literature search was conducted using Google Scholar, PubMed, Scopus, EBSCOhost, Web of Science and ScienceDirect databases. Significant search terms included “indoor air pollution,” “outdoor air pollution,” “pollution,” “Latin America,” “Central America,” “South America” and “Caribbean was used.” The systematic review utilized the Rayyan systematic software for uploading and sorting study references.

Findings

Database searches produced 1,674 results, of which, after using the inclusion–exclusion criteria and assessing for bias, 16 studies were included and used for the systematic review. These studies covered both indoor and outdoor pollution. Various indoor and outdoor air pollutants linked to low birth weight, asthma, cancer and DNA impairment were reported in this review. Even though only some intervention programs are available within the region to mitigate the harmful effects of pollution, these programs need to be robust and appropriately implemented, causing possible threats to public health. Significant gaps in the research were identified, especially in the Caribbean.

Research limitations/implications

Limitations of the study include limited available research done within LAC, with most of the research quantifying pollutants rather than addressing their impacts. Additionally, most studies focus on air pollution but neglect water and land pollution’s effects on public health. For this reason, the 16 studies included limited robustness of the review.

Originality/value

Although available studies quantifying pollution threats in LAC were identified in this review, research on the adverse impacts of pollution, especially concerning public health, is limited. LAC countries should explore making cities more energy-efficient, compact and green while improving the transportation sector by utilizing clean power generation. In order to properly lessen the effects of pollution on public health, more research needs to be done and implemented programs that are working need to be strengthened and expanded.

Abstract

Purpose

This paper aims to analyze the lived experience of seeking justice and reparations related to conceiving a peacekeeper-fathered child.

Design/methodology/approach

Based on 18 semi-structured qualitative interviews conducted across Haiti in 2017, the authors mapped the experiences of Haitian mothers of peacekeeper-fathered children onto the ecological framework, proposing prevention/response strategies at the micro, meso and macro levels.

Findings

The findings mainly focus on reporting and access to support. Reporting was sometimes discouraged by the peacekeeper fathers due to the fear of being reprimanded. Among women who did report, some were told that nothing could be done, as the peacekeeper returned to his home country. Disclosure fatigue was common among participants who formally reported their pregnancies/peacekeeper-fathered children, particularly when promises of employment or child support failed to materialize. Overall, there was widespread distrust and disillusionment with the UN’s reporting and support system.

Originality/value

To improve the UN’s sexual abuse and exploitation prevention/response system at the micro level, the authors propose addressing personal knowledge/attitudes/beliefs through scenario-based and contextually relevant peacekeeper training and addressing the sexual/reproductive health needs of women and girls in proximity to peacekeeping bases. At the meso level, the UN should improve trust in reporting. Efforts to do so should include mandatory third-party deoxyribonucleic acid testing and banking, streamlined reporting mechanisms and removing the practice of automatically repatriating implicated peacekeepers. At the macro level, the authors recommend investments to improve educational and economic opportunities for women and girls, as well as revamping policies that contribute to impunity and absolve peacekeepers and troop-contributing countries of their responsibilities to provide child support.
